Yes with caveats I guess. If he is no longer a threat to pass by breaking the line of scrimmage he is a runner. If he is in the act of throwing the ball you can still technically call roughing the passer. Is that right afforded to anyone other than a non running qb probably not. Refs treat real qbs with a different set of rules than say a passer that may be a rb, wr, or mobile qb.
