You counter all this pre snap disguises by going hurry up. This forces the defense to go more base and then that's when all the weaknesses get exposed.
Staley's defense is great to elevate defenses lacking talent, but gets exposed in 2 minute/ hurry up situations when you don't have the ability to give pre snap looks.
